If your rotors are pretty straight, it doesn't mean a whole lot. If you place a piece of folded over card or paper (Doesn't have to be very thick) between the inner most pad and the rotor before squeezing the brake and then re-tightening, it will give you a hairsbreadth of a gap between the rotor and pad, so not only will it be aligned, it will have the tiny amount of clearance it needs to not make any noise at all.

It works! You might lose up to 4-5% of breaking power, but it's a good way to get rid of the noise before further adjustments/cleaning.
